My take on the scheduling conflicts is that it's deliberate to spread the guests out and cause repeat visitors. If there was an obvious "best plan" to catch the shows one after another, then you'd end up with large numbers picking it out and following it, creating traffic flow problems as certain performances are swamped. The reason they create confusion is to spread people out. Touring plans logs wait times, which doesn't quite fit with a scheduled show. Disney logs gues numbers. If they create conflict against a busy show, then guests will naturally spread to the lighter populated shows.

The other benefit of scheduling them in conflict is that it will leave guests (particularly first timers) feeling there's more left to do, and Matt's comments about doing 2 days, though flippant, are probably exactly what the company is aiming at.
